Commanders don't do a lot in zero k currently and games have a habit of snowballing past hope of recovery.
lets kill two birds with one stone
Using commanders to do a maximum risk/ high reward assault as an alternative to the usual resign.
When the player feels that they are going to lose they will activate the commanders charged mode, this will divert all power into the commander permanently. This scales with the size of the grid he is standing in.
everything that isn't the commander will explode/turn off.
Even with the extra damage from charged mode the commander should be balanced to have a 30% chance of success, this discourages cheesing right at the start of the game.

I have a horrible feeling this is a terrible idea, but I hope to have an interesting discussion on it.

I'd say that commanders do plenty at present. Sure, they can't 1v1 a grizzly (without serious upgrades), but anyone who's watched Raaar play will tell you: Commanders can be pretty stinkin' effective!

The current commander builds that are at least some what viable are very limited in option. Most specialised commander builds (or just go with recon commander for jump) other than stealthy anti heavy or skirmish com with long range are pretty much useless.

You already sort of have this option at the start of the game.

If you forgo building everything and send your com to their base, it will be the biggest unit on the map and have a decent chance of winning outright as a cheese. You effectively self-d your base by not building it, and your commander is relatively super powered as a result.

plan like that will effectively also self-d the commander as a lone commander is easy to deal with anti heavy units.
Widow can stun it.
Moderatoes can kite it.
Minotaurs can assault it.
Maces can evaporate it.
outlaws + rogues can kite it.
Scythes and many other raiders can just swarm it.
Revenant can bomb it.
Ravens can bomb it.

A lone commander can't handle many of these threats till it is way leveled up with multiple modules and that is not something you can just rush with no economy. Some of these threats like the widow also remain as hard counter even when the com is over 12 levels.

FIrankterve886, AUrankSnuggleBass is talking about 1v1 scenario rushes. It's good that anti-heavy units exist - it means that you will never be able to upgrade your commander to godhood.
