so I do not have to reconfigure stuff every update
factory priority low, com, energy and turrets high
turn off unit ai for everything but skirmishers/ units that should kite

That's in the menu. Unit Behavior/Default States is what you are looking for.

does the "save settings" option no longer work? it used to store your stuff over updates...

I rarely touch the individual unit states. When I want some large change I edit 'Settings/Unit Behaviour/Default States/Presets' and do the change next update. If you have found some useful mass-changes you could add something there too.

What is an 'update'? Are you settings not saving between launches? Between patches? It sounds like your install is broken somehow. Check that your settings folders are writable.
