maybe scalpels just need some extra maneuverability.

maybe the problem is that armored halberds prevent the counters to mace from working properly because it'd counter them too hard.

Nah, Mace doesn't need Halberd to defeat Scalpel. Halberd > Scalpel > Mace > Halberd would be a good RPS structure, but one that does not currently function because Scalpel does not counter Mace.

Either buff scalpel to 2 shot mace or slow mace speed slightly so they are equal speed. Currently Mace is faster then scalpel so it will catchup before a 3-shot scalpel can kill it

Increasing Scalpel damage and reloadtime would be good and make scalpel more extremely vulnerable to being ambushed by raiders.

That sounds fine to me. You'll have both Dagger<Mace<Scalpel<Dagger and Halberd<Mace<Scalpel<Halberd RPS structures.
