It seems that Zero-K installs to ../My Documents/My Games/Spring/... even if I have spring installed elsewhere. I would prefer to not use my C:/ drive to store games, so I tried to cut/paste the Spring folder from my C: drive to my games drive. After this, I tried to run Zero-K, and it re-downloaded everything to ../My Documents/My Games/Spring/....

Any help would be appreciated. :)

Find spring engine config (spring.cfg or something like that) and edit "DataDir" entry - put there path where you want to store maps/mods.
Lobby will listen to that too.

Last option is to use mknode command to create symbolic link for directory linking it to other disk.
Its possible on windows vista/7

same problem for me. but creating a symbolic link "Spring" in "My Games" worked. See here: http://en.wikipedia.org/wiki/NTFS_symbolic_link
