The only solution I've found for the resolution issue on game start (though this is a warranty-voiding option) is Settings/Void/Aggressive Set Borderless. As for the one-window issue, that one is more of an intentional decision, since Chobby runs Zero-K from the same instance of Spring. If it ran a second instance of Spring this wouldn't happen, but I'm not sure how intended that behaviour would be, and when it was tested it caused loads of problems with OBS.
