I am still fairly new to zero-k and I was in skirmish VS AI opponents and my commander was destroyed, is there a way to build another? if there is, where and how would I build another? if not any tips for playing after a lost commander.

The main loss from a dead commander is that you no longer have a walking lotus that builds quickly. Making up for that largely involves using escorted constructors to fill in the gap where the commander died. This is a bit trickier because now you have to control more units to do the same task, but it should effectively stem the bleeding from the commander loss.

There is no way to build a new commander. You can ressurect your lost commander with an Athena (or an upgraded engineer comm can have that ability, if you happened to have two coms), however its not usually worth it. Apart from being upgradeable and being essentially an armored constructor, which is nice, they are not really useful. They give you metal and energy income, but that ability is lost once they are killed. If you ressurected them, they would not give you income anymore.
Btw you can join some big team multiplayer games, there is a lot of players in the evenings during weekends, you can gain a new perspective on the game by watching other players.

At the start, your commander also provides your metal and energy storage. If you're out expanding and your commander looks like it won't be able to return safely, try to buy enough time to have a constructor build a Storage in your base. Building one storage costs 100 and is enough to save you from also losing your unspent metal and energy if the commander is lost. There's not much point building more than one, but having a single storage can be like a cheap insurance policy for the commander if you're doing something risky.

That sounds like a bug -- at least an inconsistent instance gameplay-wise.

The income is generated by a module called "vanguard economy" that is granted to a commander before spawning.

Modules (and levels) are removed when a commander dies.

This is fully intentional.
