For some reason, ulti seems to default to "fire at will", even when cloaked.

FOrgetting about that and then losing your ulti which wanted to kill some mex/solar is really annoying, and a prime example for unit stupidity.
I can vaguely remember that at some point, it used to default to "only fire when uncloaked" (or even "only fire after taking damage"?) - why was this changed?

If there is a way to set a fire state when cloaked I would certainly like to know.

AFAIK the only way to do this is to set the fire state to return fire, or hold fire, but that's a manual process unless you want ultimatum to never shoot until explicitely ordered. It's not going to be conditional to being cloaked/visible.

I do indeed remember needing to change the default fire state of ultimatum to "return fire" (which is much better than the default "fire at will"). Giving current rather high reload time, I don't think "fire at will if uncloaked" would be much of an improvement compared to just have a default "return fire" (as it could still "waste" a shot on something unimportant)

Alternatively there is a widget in the widget list that sets any cloaked units to hold fire and vice versa.
Also you could adjust ultimatums 'avoid bad targets' default state so it avoids cheap targets like wind and solar
